You are putting too much thought into it. The decision is simple. If you want the $2000 American Honda is offering, then you have to take it to the dealer. If not, you can go to an independent shop.
They replace the whole transmission with a rebuilt one. If you decide to do the Honda deal, tell the dealer that the Honda rep told you Honda will pay $2000. Also tell the rep that the dealer is saying that Honda is only going to pay $1614 but you are saying $2000 so you want to go to a different dealer and get your car fixed at another dealer as this one seems a bit shady.
Also, if you go independent, you only get 12 months/12K miles warranty but Honda will give you 36 months/36K miles.
