The tranny on my 1999 EX was recently replaced at < 44,000 km and I've noticed that the engine does not idle as smoothly as before. Assuming they didn't mess with the engine computer, why is this happening? Could it be that they didn't hook up the electronic engine mounts properly? How can I tell if they are hooked up right?

As them to check the kick down cable from The trans to the throttle. If not properly adjusted it couls affect idle conditions.

I'm was getting the same vibration after they replaced the tranny. Now 200K miles later they think it's caused by the Ecm they replaced the tranny at 40K miles. See my other post http://www.odyclub.com/forums/showthread.php?s=&threadid=24776 It took them a very long time to figure out that the 3rd cylinder is misfiring (ACTUALLY I FOUND IT) also it took a long time for the CEL to show random misfire.
My recomendation is to have a full diagnostics done.
Make sure you mention it to the dealer every time you have the car in for service so they have a paper trail. The Ecm is expensive (if that is the problem) $880 with labor.
